Tout au long du jeu, lorsque vous arriverez vers la fin d'une mission qui vous a été donnée, vous devrez combattre des Pokémon appartenant à la Team Yamiyami et qui sont de ce fait plus fort que les Pokémon normaux.

Ces Pokémon, que l'on qualifierait de "Boss", possèdent une très grande jauge de vie, contrairement aux autres Pokémon qui en ont une petite. Ils sont donc plus difficille à capturer. Il en existe plusieurs dans le jeu :
